After searching every file for "transparent" the only file that comes up with anything was the JavaScript file. Reading that portion of the code reveals that it adds the parameter WMode and sets it to "transparent". Since I'm not using JavaScript to display my graphs, that could be why this parameter was not getting set. So I just added it myself, and it worked. Here's my code (I'm actually using PHP, but you'll get the idea). Just concentrate on the WMode parameter; add that and you're golden. Transparent graphs look so nice by the way!!
